If i buy a merc how long does it stay with me? is there any chance of it dissappearing if I log out ? and if so how long will it take.

Also how does it work when I take them into town with guarsds etc, or unguarded towns do they just shoot on site? or cause aggro?

It'll stay with you forever... till you die in random encounter, or he die somewhere, or till someone explode him in NCR. They're protected at guarded cities, but you'd better don't bring super-muties with bazookas there or any other valuable merc.
They should dissapear with you, if they are on "follow", but they will stay, if they are on "hold position (or whatever...)".

Okay thanks for the info, is there any places I can tell them to stay and they will be safe?
Also if I already have a brahmin and only charisma 3 would I have to get rid of the brahmin before I get a merc, I can't seem to recruit any atm.

When I had SG-merc, and then I wanted EW-merc, I simply removed from her all items (I mean weapon, not clothes!), took her to wastes, then said her "stay here", and then left her. So, now you have empty slots, and can hire other merc. There's also other methodes how to get rid from mercs...
3 CH = 2 slots, so.. yes, you need to do something with your brahmin, then you can hire a merc.
About safe place: your tent/base.
