Throwing knives Unaimed : 4pe
Throwing knives aimed : 5pe
If I take bonus rate of fire will it reduce throwing knives to 3pe (unaimed) and 4pe (aimed)?

Well assuming that you mean Action points (ap) and not Perception (pe), yes BROF does take 1 ap away from throwing a knife. (According to the FCP). Where as aiming at the legs or arms would take 5 ap, with BROF it would 4. 6 ap for groin, head or eyes, 5 with BROF.

I'm sorry I meant AP, but so thats means if I wanted to crit in the head/eyes with BROF I need more than 6 agi?
I want to throw knives aimed twice to the head/eyes is what I'm going for and I thought the minimum agility was 6 to be able to do that
Because it's 5ap to throw a knife normally (aimed) I'd thought it would make it 4ap

Aimed attacks to head/eyes/groin requires 1 more ap to use.
E.G. to do aimed throw on leg will require 5 ap w/o brof and 4 ap with brof, but according to additional ap it'll be 6 for w/o brof and 5 with for head/eyes attacks.
For your situation - you need 10 AP with BROF to make twice head/eye per turn.
