So I got this new quest to fix the junkyard power factory...

I finished the first part where you need to bring the material
I also finished the second part after many tries where you need to repair the generators (for the record had 90 repair and no tool equipped).

Now I need to "optimise" them which I take it, it means science (and indeed I tried with science and thats what it needs). My question is, is there a way to know how much science is needed? I havent tagged that skill and its only at 26%. Is there a chance I can make it or am I wasting my time trying? Does using a tool help with science rolls or only with repair? How much skill should I have to finish this quest?

Just keep trying with Science and you will succeed. Higher science means you can optimise it more easily, but it's possible to do with low skill as well. All you need is patience.
