Alright, So I am a noob first off. One of my friends had a faction, but I didn't know that I couldn't join The Brotherhood and his faction, So I go to resign from the Bos, But I wasn't aware that now I am an Anti Pathy with MULTIPLE factions and Vilified by the brotherhood. Now I am scared shitless walking through the wasteland.

Is there anyway I can get my rep back to a degree where they won't blast me with their miniguns everytime they see me?

with time it will be back to normal and your friend could have add you as Friend to his base (you would still see the base)

You may also kill some muties with your friend, they will hate you, but BoS will like you a bit more.
But muties... they will hate you! But you were in BoS, so, probably, you were prepared to this, because they also hate BoS members regardless of thier reputation with them.

so my bad reputation will slowly go up over time?
Full day offline equals to ~150 reputation drop.
But if you'll be offline like 2-3 hours and then log in again you may not to lose reputation at all, so it works in one of 2 ways:
1) Your character need to be offline for some time (>3 hours, may be even more) and then his reputation will start to diminish.
2) Server checks every character every X hours, if that character is offline, his reputation diminishes on some ammount.

I don't know which of those is true, but I know that full day offline will lower your rep on ~150.
If #2 is true, then it can be used properly by logging off with your character in those periods, but need to discover 1st what they are.
If #1 is true, what is most likely, then just don't go offline only on some hours, if you're going offline it's better to go offline for a very long time, because as more you're offline, than more reputation will diminish, because those first hours being offline won't kill your reputation at all.
